Japanagromyza centrosematifolii is similar to Japanagromyza centrosemae (Frost) in the shape of the aedeagus, but J. centrosemae differs in lacking setae on the mid tibia. Larvae of J. centrosematifolii form blotch mines on the surface of the leaf with frass deposited in visible masses.
